The San Francisco 49ers attempted to sign free-agent quarterback Peyton Manning. However, he decided to sign with the Denver Broncos.

Following the pursuit of Manning, the 49ers had to do damage control with their free-agent quarterback Alex Smith. The damage control — or whatever they said to him — worked as Smith is staying put with a new deal.

“Obviously it was a little unexpected, but that’s part of the deal,” Smith said. “This is free agency and this is the NFL, and those things happen.”

He has reportedly agreed to a three-year extension. Reports suggest that the contract is worth $24 million. This contract calls for $16.5 million in guaranteed money.

“Thanks for choosing the 49ers Alex. Sorry it was a tough week,” 49ers CEO Jed York said Wednesday on Twitter.

This new deal comes just months after he had signed a new deal with the 49ers on July 30th, 2011.

Before signing with the 49ers, Smith had flirted with the Miami Dolphins. However, the Dolphins signed free agent David Garrard instead.

This past season, Smith went 6-2-1 as a starter in his seventh year with the 49ers. He went 153 of 218 for 1,737 passing yards.

Smith also had 13 touchdown passes and five interceptions.

The 1,737 passing yards were the fewest passing yards he had in a season through at least seven games since the 2007 season when he had just 914 yards through seven games.

“We are pleased that Alex has chosen to continue his career as a 49er,” GM Trent Baalke said. “His contributions were instrumental to our success in 2011, and we look forward to the continued growth of our offense under his leadership.”

The 13-3 49ers averaged 23.8 points per game with Smith as their quarterback in 2011. The 24.8 points per game average was 11th overall in the league.
